When you encounter a Tree with Apples on it, approach the trunk and press A. Your villager will shake the tree causing the Apples to drop. When the Apples are on the ground you can collect them by pressing Y. Be sure to have plenty of this material available to you as it is useful in many of the crafting recipes in the game.
